WebChaff is preemptive, you need to do it before they even launch. Flares are reactionary, you send them out after it's already launched. So in my opinion flares are easier to use, you just shoot them off when the beeping gets rapid. With chaff you have to use them way ahead of time, and that's hard to predict.
